Sub bass is monual so it does not matter which input you need to plug into. If it really bothers you, you can buy subwoofer cables that have a Y-adaptor to fix that problem. That way, both inputs are plugged into on the subwoofer even though the receiver only has one output.
I usually use the left input on the subwoofer but trust me, it does not make a difference.
